Jughead is based off one of the original writer's friends in high school. The real Jughead transferred to the writer's high school but continued wearing his old school's shirt. The S is the same thing as Archie's R.

Of course, it's since been established that Jughead grew up with Archie and outside of letter jackets teens no longer wear their school initials on their clothes but it's since become part of Jughead's character, even if it no longer makes sense.
