Their powers are cannonically determined by their biology, by the traits of their species.
It is very much so in their muscles or rather the cells that make them up.
It's not really based on Muscle though. I think the current explanation is a kind of telekinesis or something which is how they hold up things that they would just punch through due to the weight of the object.
Kara was a normal girl and then got powers Clark was a farming who got powers after working out a bunch on a farm....

Back in the 90s when Supes got his electric powers, he got fat in his human form because he didn't have his Kryptonian genetics keeping his metabolism going. But he wasn't visibly fat. People just remarked on his slight gut.

I'm not exactly sure where you're going with this, but Supergirl has been shown to be weaker than Superman, stronger than Superman, and roughly equal to Superman at various points in the past.
The 60s version? Weaker, at least partially from being younger than Superman, but it was some product of the times.
The late-70s, 80s? Writers went out of their way to show Supergirl pulling the same/equivalent stunts as her cousin.

So if you're saying she has always been shown to be weaker, well you're wrong. If you're saying she has always been shown to be either weaker or stronger, you're still wrong.
