Wiley's a classic, but Eggman is THE video game evil genius. Whether he's played for laughs or is supposed to be legitimately intimidating, he always steals the show.

They're both great in the comics for different reasons.
Wily is basically a selfish, petty dickbag who just wants his rival/crush to admit that he's better than him. Eggman is pure nightmarish evil who would murder a baby if it would give him the slightest advantage.
The fact that they're superficially similar but actually very different is what made their alliance so much fun to read about.

His experience and expertise in almost every STEM field is virtually unparalleled. He's routinely bent, warped or broken reality with his endeavors.

Wily is still admirable for refusing to be undermined by Light's fame and his own infamy, but I've got to give the cake to Eggman. He is the fame and infamy of the Robotnik family. Working on his own he's easily shadowed his grandfather's work when Gerald was heavily funded and resourced, then again it's possible having no restraint or restriction has made the scientific process easier for him since he doesn't have to worry about regulations, budget, staff or schedules.
