It just depends on your perspective as to whether you like her.

Jackie doesn't have any real character flaws as of yet. She has a chill/relaxed personality, she comforts/consoles Marco whenever he spergs out due to his insecurities/social anxieties instead of just reacting with disgust/hostility, she was perfectly fine with Star tagging along on her date with Marco when you'd expect most GFs to be jealous/pissed. She's a great girlfriend.

This makes her a boring character. The lack of character flaws means there's no room for character development, so she looks flat. Reacting sensibly/maturely means there's less chances for drama. It also makes her hard to relate to, since most IRL people have flaws of some sort, and generally don't like looking at people who don't have those flaws. This is exacerbated by the fact she's the heroine's love rival.

Naturally, people don't like the character. Not because she's done anything wrong, but because (1) she's not interesting from a work-of-fiction standpoint, and (2) she stands in the way of the heroine's romantic sub-plot.

But IRL, character flaws aren't a good thing. Real-life isn't fiction, dealing with real drama is a hassle, dealing with shitty people is much harder than watching shitty people be shitty. IRL Jackie would be a great person to be around. People as understanding/mature/relaxed as her are uncommon for a 14-year-old, but certainly not non-existent (e.g. I knew 2-3 back in high school).

That's part of what causes the divide here. Jackie story-wise is boring/hindering the plot, Jackie person-wise is great.

i think reading too much into intros is always dumb so I don't really give a fuck that Jackie isn't in it when characters like Toffee in a physical form and the MHC aren't either. to some extent when it comes to the 3rd season the intro feels like the least important part anyway-- if you've watched this far already I don't think these 40 seconds are going to make or break your experience

This show has done great drama without relying on overdone shit everyone can see coming from half a season away.
Keeping Marco with Jackie is just stretching out a romance that everyone knows is doomed to fail for another half season or more, just to give the show an anchor to Earth (which got a proper send-off in "Collateral Damage" and has no reason to see more screentime) and inevitably force a less interesting or tragic breakup than the one we can have right now.

Breaking up Marco and Jackie now gives the show the opportunity to instead give us some interesting short-to-medium term conflict and character development for all parties involved.
Jackie's characterization could change dramatically, entirely dependent on how she takes being dealt this shitty hand. She could be frustrated and blow up at him for being kind of a shitty boyfriend, be more low-key but still brutal ("I don't know you well enough to trust you in this"), not wanting Marco to risk himself for what could be nothing, supportive of Marco saving his friend but not willing to wait for him, or even pulling a "you should be with Star instead" but that would clearly be the shittiest route. This is a critical moment for Jackie's character and she could start down several interesting paths that eventually lead her back into the story.
Marco would be shaken up, even if Jackie lets him off easy (she shouldn't). He's weighing his relationship with the girl of his dreams against his best friend in the universe. Losing Jackie could make him think about what's really important to him, and how he needs to change himself to protect that. He'll find a way to be friends with Star again, but he's not going to be ready for a relationship for a while.
Star would feel awful when she finds out about this mess. She's already an emotional wreck and the last thing she needs is guilt in that mix. Marco wouldn't blame her and they'll be friends again, but how long can she keep her feelings down?
