When mutants found dark futures, they killed their own to prevent it from taking over and killing humanity and while yes they're terrorist mutants.

There wouldn't be a humanity to convert if they allowed shit like Age of Apocalypse to happen. So yes in all scenarios, including war that did/didn't happen between mutants and inhumans put them squarely in wrong. Synapse helped on not one but two different teams during the war including help protect Negasonic who somehow became a reality warper and stopped the war.

I mean, not to split hairs, but Moon-Girl and Mosaic both had their "fuck inhumans" moments. Moon-Girl's first story arc was about how she desperately didn't want to become an inhuman but it happened anyways. She was never on the inhuman train, just like Synapse. Mosaic was brought in but agreed with the mutants and told the inhumans to fuck off.

Once Cyclops rolled up and told them what was actually going down they agreed that the mutants were absolutely in the right and helped Forge try and destroy it. There's a difference between "fighting for survival" and just "we are the Brotherhood of Evil Mutants attacking your civilians."
