The gods are real in Samurai Jack. Souls are real.

That means that, even if the timeline changes and the same people are not born because circumstances, all of those souls still get incarnated eventually. Because its the same supply in both timelines.

So people like the Scotsman and Ashi might be born as someone else this time around, but they will be born rather than facing total nonexistence. And odds are good life will be less shitty this time.

I wish they'd shave 2 minutes off the gratuitous fanservice scene at the beginning of the episode, and put on a gratuitous 2 minute fanservice scene at the end of the episode, showing all the characters being happy and changed for the better with their new aku-less lives. They don't even need to change anything substantial, I'm not throwing out my own headcanon ending, just shift what they've got around slightly.

Even putting aside that it'd put butterfly effect fags and alternate timeline fags and all these fucking fag theories to rest (it's samurai jack, not a goddamn hard sci-fi), you can't just introduce all the past characters from the show and slaughter them indiscriminately without follow-up. Not in a cartoon like Samurai Jack. It's really tonally dissonant.

Marty's time-traveling affected his loved ones as well as him personally. He didn't have a reason to worry about long-term implications for the world when he had much more immediate concerns, like the danger of vanishing out of existence. Even though he did erase alternate timelines, it's forgiven because it ended up improving the lives of everyone we saw (except Biff).

Samurai Jack's scale was wider. It was about trying to save the entire world, and most of the series took place very long after Jack's original era. When Jack went back in time to defeat Aku, it was unknown how it would've affected the future or all the characters he had befriended in that era.

Back to the Future has its own time-travel problems. Since Marty messed with the way his parents met, it should've altered the relationship of his parents enough to cause a butterfly effect that would very likely replace Marty and his siblings with some totally other kids. However, the movie confirmed that Marty and his siblings still continued to exist, so people just tend to accept that. But Samurai Jack didn't show on-screen that Scotsman and the others are still alright in the altered future, and that's why we're arguing about whether that's the case or not.

Non-existence is preferable to existence in all circumstances. Existence exposes a person to suffering whilst non-existence prevents a potential person from suffering. Any pleasure in life is outweighed by suffering, and the non-existent have no need or want for the pleasures of life.

Jack did a good thing by erasing those billions from existence. Better to have never lived than suffer under Aku.
