Those aren't "changes" though, because the FF were still around up until Secret Wars and Doom was still evil up until Secret Wars. The universe basically picked up the way it was at the moment of its destruction because Reed recreated it exactly as it was when it was destroyed.

The only "change" was Miles now being part of 616, but again, he wasn't added in until after Secret Wars.
