One thing that really scared me as a kid was actually a misinterpretation. Some other kid told me Lion-O *dies* in Thundercats and at the time, the multi-part Thundercats-Ho story arc was on TV, and each episode ended on a cliffhanger that made it seem like Lion-O was second away from a horrible death. I caught part of this and assumed that my friend was right and got super scared of watching the show for a good while out of fear of the good guys losing, and then our programming in the area changed and I didn't watch the show again until Toonami brought it back.
The thing that scared me most was the Gremlins, but that's moreof a /tv/ thing. I also got really scared watching Selena Kyle lose her mind and go fucknut insane in Batman returns to the point of crying and running out of the room.

The scene immediately after is fucked up too, the gym teacher doesn't realize that Robot Jones was afraid the water would make him rust and die, but the kids were all very aware and were more than happy to potentially condemn Robot Jones to a rusty death.

The ending to this fucked me up as a kid. Not because of any spooky scary imagery or freaky character designs, no. It was far subtler than that.
The end of this movie, a character who is basically the Grim Reaper takes a little kid away because it's his time to die. The main group of kids manage to bargain his life in exchange for a year of each of their own lives. They get him back and everything is happy.
The idea that you could trade your own life like currency gave me a little existential crisis. It's a big idea for a little kid.

I watched Robot Jones last summer and the biggest attraction is definitely the act of piecing together the vague memories you had as a kid with the real thing.
If "mean-spirited" shows upset you Robot Jones will actually be surprisingly infuriating.
