She wants to turn the world into an utopia of her design and rule it as a goddess. That's her innermost desire.
She's also secretly in love with Superman because he's the most powerful man on the world. Basically, she's infatuated with power.

So she saw the whole tragedy as an opportunity. Now Lois was out of the way and Superman was blaming his self-restraint and antiquate morals for the tragedy. She only needed to isolate him from the other Justice Leaguers and stoke his fears/goad him forward.

Now with Superman under her wraps she have the most powerful man on the world and together they can create her little utopia ruling it as equals and lovers.

Eventually Superman turn against the amazons, actually, when Zeus decide to stop Superman and take the planet under his own protection. She only sides with Zeus momentarily because her mother's being held as collateral, but once her mother's free she sides back with Superman despite his attempts to drown the amazons. Heck, in INJUSTICE 2 her Arcade Mode ending is her and the Regime forcing the amazons to accept her rule under the threat of death.

Yes, that one of the things the games address, including INJUSTICE 2. She was into Superman because he was the most powerful man ever and thus her "equal", but she still thought he was rather soft. So she justify her corruption of him as her making him a strong person and leader. She wants him to be a MAN: be superior and proud, take charge of the situation, make the hard choices, don't accept any sleight, intimidate everyone around him, kill any enemy.

So him strangling the fuck out of her is certainly a bonus, because he's behaving exactly like she wants him to.
