Except for the initial invasion of Jasper n Peridot, most of the gem stuff has been pretty covert in comparisons to other alien activities in other franchises. because this is a kids show, even with the fact that there is lore and a progressing story it still has to be accessible enough for the kids to understand and enjoy

there would be interesting stories if most of the crystal rebels survived and had to co-exist with the humans who not all would be that welcoming to immortal light beings with crystal cores that are stronger and faster then most humans (more intelligent is still very very debatable)

the show keeps bigger things such as how governments and societies would change and react to such a alien force living among their people away from this kids show, hell even if many rebels did survived the society they would form would give order to Steven's gem family to stand down and let more professional gems handle the conflict with the gem empire

don't get me started on the fact that if many rebels did survive and eventual mingled with the humans and had their own hybrid children it would create a more interesting but more complicated relations between humans and gems

TLDR: a government reacting to the actions of the crystal gems would make the show waaay too complicated for the kids even if this show has attracted a older audience

Like, Homeworld finally launches it's invasion and the military rolls in to stop them. Expecting an easy fight, the gems are horrified when their legions of quartz warriors are eaisily mowed down by automatic weapons fire.

While at first being aghast at the "dishonor" of the human armies, they quickly switch tactics, bringing in their ranged weapons and Lapis Lazulis, who make quick work of the assembled forces
