Some theories for why Wanda, Vision, and Thor are working with Hydra Cap....
First theory: they aren't really Wanda/Vision/Thor.
The three heroes fell in the battle of Washington DC. Afterwords, they were given a chance to join Hydra. They all refused. So Steve introduced them to Doc Ock, who did the very same mindswap shit he did to Spider-Man, onto Wanda, Thor, and Vision.
Thor is really Crossbones.
Wanda is really Sin.
Vision is really Machinesmith, a former Red Skull/Hydra flunkie who Spencer used extensively in Ant Man.
The real Wanda/Thor/Vision are trapped in Sin/Crossbones/Machinesmith's bodies and in a dungeon.
Now for individual theories:
1. Thor:
A. Jane Foster is a prisoner and Thor has to serve Cap or else Jane dies.
B. Captain America revealed that Jane, forever butthurt that she couldn't marry Thor, cut a deal with Mephisto to sell her soul in exchange for Mephisto warping reality to make Thor unworthy and to steal the hammer/Thor moniker from him. Thor was pissed off and sided with Cap as a result.
2. Wanda:
A. She knows Cap has been brainwashed, severely mindfucked and is siding with him largely out of pity and because she knows his plan is going to end badly via the reveal that Miles is going to murder him. So she's by his side to try and control the damage done until Cap can be restored to normal and to stop Miles from killing Cap*
*Wanda completely and utterly beating the shit out of Miles might redeem this farce, as well as be the perfect "fuck you" to Bendis from Spencer, if Wanda murders Miles in cold blood to negate CW2's prediction and Miles stays dead/forces Bendis to dig up the 616 Miles to continue Miles's ongoing given that Wanda (a character ruined by Bendis) putting Ultimate Miles into the grave.

B. Cap has Tommy and Eric hostage, forcing Wanda and Vision to serve him. Would explain why Wiccan is not part of the resistance.
C. Wanda herself is a "hostage"; as part of the deal to create Tian, Wanda agreed to stay behind with Cap while Magneto runs Tian and to keep Magneto under Cap's thumb via Cap threatening to hurt Wanda, if Magneto crosses Hydra.
D. Cap captured Doom during the Battle of Washington and let Wanda and Vision kill him, in retaliation for what he did to them via Avengers Disassembled/House of M. As such, Wanda and Vision are now bound to Cap for helping them finally avenge what was done to them by Doom.
3. Vision:
A. Cap has Tommy and Eric hostage
B. Cap has Wanda as a hostage to keep Magneto in line, so Vision is staying solely for Wanda's sake (perhaps at Magneto's urging)
C. Cap let Vision and Wanda kill Doom, binding them to Hydra as a result
D. Cap is holding the chance to have his robot son resurrected via Hydra to make Vision stay with him.
E. Vision is faking conversion to stop Cap first chance he can.

Worst case scenario, they're all doing this voluntarily. Perhaps Cap has managed to convince them that history has gone wrong, the lives they're living aren't what they're meant to be, and he's going to put everything right, and they'll get back everything they lost.
I don't expect much time will be spent on explaining why they're Hydra now. They're just 3 classic Avengers that Marvel don't seem to want around, so they're villains for the new generation to fight now.
