Originally, Pooh was a series of stories about a boy and his imagine friends/stuffed toys, which explains why Pooh, as well as several if not all the characters, have seams and stitches.
The show originally started with simply recreating the stories, and then got a reboot when it went on its on tangent. OP actually brings up a good point--both rabbit and owl appear to be actual animals, rather than stuffed toys, and considering how common owls and rabbits are in some regions, it wouldn't be far fetched to say they were imaginary friends based on real animals.
I think most of the main characters from the show are actually from the books, the only exception is when they went completely off-tangent when they introduced the wannabe Dora the Explorer and the hephalump(?) family, of which I think the original family ended up suing Disney for.

You assumed correct. When I was a dumb kid, I thought they were girls because Piglet was pink and they both had low-test sounding voices. Rabbit was always fussy and shit. Turned out that's just a British thing.

Rabbit and Owl = Actual animals.
Gopher = Actual animal, not canon to the original books.
Heffalumps and Woozels = most commonly depicted as evil stuffed toy Elephants and Weasels. Canon to the books, but never actually appear outside of imagined scenarios.
Everyone Else = Stuffed toy.
Some of the canon may have become muddled over time resulting in people thinking all of them were toys. None of it's every explicitly stated in the Disney cartoons, so you're relying on the writer of whichever installment you're watching having picked up on it.
Also, easy mode: the stuffed toy characters have stitching lines, patches, button eyes, etc. Owl, Rabbit and Gopher do not.

Nah, they look different enough. More detail in their fur/feathers. No seams. Notice how rabbit's arms don't end in big soft 'lumps' like the others, but actual paws with claws. They're also the correct size, unlike the rest.
