Brainy could use an old time bubble that crashed on Earth a millennia ago as a foundation for a new time travel vehicle (maybe one that they themselves end up crashing in the future, a fact Brainy keeps secret from others since it implies they will never be free, so their mission is destined to fail), but it's so damaged and old that he is basically keeping it together with duct tape and force of will, limiting the jumps they can do and forcing them to scavenge parts constantly while ducking the other time travellers hunting them.

Time Trapper could be kept as a possible Legionnaire they end up ruthlessly abandoning in Limbo at some point in the timeline when running away from a threat, explaining his lust for revenge, etc.

Well he'd be a sort-of villain here

Because in main continuity he's mainly a hero trying to do the right thing and keep the wider community safe, but believes lethality and killing villains is the best way to do that.

So the opposite of that is if on Earth 3, he's an opportunistic thief and criminal out for himself, but he doesn't kill people because he's too traumatised from what Owlman made him do as Talon.

My ideal Earth-3 book would be one where the Crime Syndicate is basically playing it like the later Saints Row games where there's big havoc, but not to the point where they're the grimdark totalitarian rulers of earth. More Hooligan than Hitler. More Superdickery than Irredeemable.

If we go by Johns' rules, Ultrasatan, sunlight is a much more crippling weakness than kryptonite, even with the moon causing permanent night, and kryptonite is a much harder thing to acquire.

Earth 3 and the Crime Syndicate are sparingly used because if you constantly use them, they inevitably get nerfed to hell and back.

As seen with Forever Evil (which basically was Geoff trying to make the Crime Syndicate Omega level end of the world threats after Morrison and Busiek neutered them), they are an evil murderous version of the Justice League.

For evil Batman, Superman, Wonder Woman, Flash, and Green Lantern to work, you need to only use them once or twice a decade. Ultra Man showing up, Owl Man showing up, need to be treated as a holy shit, things have gone from bad to worse type deal of threat escalation.

The original Pre-Crisis Crime Syndicate were pretty much thrill seekers in their original appearances, rather than evil rulers or anything like that. Although the issue there was that they were also the only super powered people on their planet, so there was no good version of super villains aside from Luthor.

i think bringing back that take on them, but placing them on an Earth with many other super powered beings could lead to an universe that wouldn't fall apart after a couple of appearances.

You can't do both really. You can either have the Crime Syndicates be regulars and be constantly beaten by the Jimmy Olsens of the DCU or you can use them once a decade and always in a manner where like the Death Judges in Judge Dredd, it's a huge deal when they show up do to them having plot armor up the ass due to them being evil versions of the Big Guns.

It was still a thing up to Flashpoint. The Earth-3 CS (Crime Society) in their few appearances between the introduction of the 52 Multiverse and Flashpoint was supposed to be counterparts of Earth-2, while the Anti-Matter Earth was the usual main Earth counterpart.
