The way I understand the situation is like this

In the alternative reality that Kobik created Bucky killed old man Zemo. This lead to Steve basically throwing him into the winter soldier program and Zemo wanting revenge on Bucky. Bucky went through all the stuff he did between getting captured to the present day. In the present day Zemo tracks down Bucky and is going to kill him. However Kobik does not want this so she changes reality yet again so that Bucky is given the chance of joining Hydra and not die at the hands of Zemo in present day. But that does not work
