some kind of Japanese spirit that represents dishonor, since Jack hasn't defeated Aku.

At first I thought this was some scarecrow type villain who is creating these nightmare visions and torturing jack with them. But whenever he shows up the visions clear and jack can finally focus and get moving.

Maybe he's an ally. Or...

Now hear me out this just my stupid head canon.

Jack does make it back, but it doesn't fix the time effects on him, so he still can't age. So the ghostly samurai is the version of him that made it home, he's there to guide and help jack, interfering when he's losing it but otherwise hanging back so jack will be strong and capable enough to take on the final fight

When jack lost the sword, he actually lost it into a time portal he was trying to reach. That's why he's given up hope of ever finding it.

His family or somebody ended up finding it, and hiding it for jack to find again in the future. The apparition is actually a vision of a statue. Jack's sword is on its back.
Jack kills aku, but never returns to the past, instead turning his focus to a bright new future.
