The fact is that comic book fans that want source material accurate movies are in the minority, because comic book fans in general are a small bunch. There's a higher-up at DC/WB (most likely the latter) that absolutely hates the trunks and refuses to allow them to ever come back.

We know Zack Snyder actually fought for them in Man of Steel but whoever this fucker was was dead-set against them and could not be overridden.

During Kevin Smith's pitch for Superman Lives, Jon Peters told him "I don't wanna see him in that stupid costume. Too faggy." And though that movie would eventually be given to Tim Burton, in the only existing test footage with Nic Cage in the costume, you can see they clearly left the trunks out.

The trunks will outlive whoever hates them at DC at the moment. Superman's costume is too iconic to disappear forever.

There are always buffer periods between them where many super heroes go back to more classic looking costumes.
