Why does the Scooby-Doo series have a bigger following on /co/ than the other shows from its time like Tom and Jerry and The Flintstones? I barely see threads for those shows, but I see Scooby threads every week or two.

A lot of it has to do with Skooks.

Because Velma needs to be impregnated and we can all agree on that.

If it has no Waifus, no buy,
Like the other guys said, waifus.
But also, while Tom and Jerry is fun to watch, it's not really that easy to discuss. I mean, there's no dialogue and it relies heavily on slapstick humor, which is fine but doesn't really lend itself to long threads.
Scooby Doo has been running almost non-stop through a dozen iterations since it started in the early 70s. Its one of the longest franchises around and shows no sign of slowing down.
The first iteration started in late 1969 and ended around early-mid '70.

Because scooby doo has had tonnes of iterations, good bad and mediocre.
Zombie Island, Cyber Chase, the Mexico movie, Monsters Unleashed and the Monsters Academy one were probably be the best (even though the last one implies the scooby doo timeline is about as complicated as Link's), but the series are all pretty good; even Scrappy Doo can't ruin most of them.

i dont think most of the people here watched the flintstones, most people have seen some iteration of scooby doo. Also tom and jerry doesn't really have much to talk about beyond "damn i always wanted tom to win"
