His whole idea of Earth Prime makes no sense. If the Earth splits into multiple realities, there is no reason to consider one branch the "original", and certainly no reason to believe destroying it would have any effect on the others.

Earth prime is apparently, the first permutation of the earth, so the Owl assumed that destroying it would destroy all deviation produced by it...
Which may have been possible, had he destroyed it during it's conception, before any deviations could form. As it was, he was setting up a bomb to blow up a Earth Prime at the end of it's life, or at least at a point after human civilization went extinct, which probably would have accomplished nothing...
Further, since the Owl intended to be present on Earth Prime when he set the bomb off, it is possible that the multiverse would remain intact, as having the Owl manually activate/detonate the bomb, would create deviations, one where the Owl destroys the multiverse, and one where he does not...
