In the comics, the school was originally a prep school before becoming an actual school when Xavier got outed as a mutant. No idea what it was in Evolution.

It was pretty much this. In the show, the Xavier Institute wasn't a fully functioning school and only had three staff members. They focused on the mutant stuff and let the public school handle the actual education. In the early seasons of the show, they showed that mutants weren't super-common but were starting to emerge at higher rates, so it didn't make sense to run a school for only a handful of students.
