In a lot of magic based stories, the high level users often admit this, that magic is basically science working through the medium of something with a personality, like a demon or spirits, in order to get things done. Dr Strange is a good example of this, where everything is just physics, energy manipulation, and fighting over a good old power source.

Stuff from other mediums just straight out admits it, like Gravity Falls or Fullmetal Alchemist.

Technically if the aliens are doing it themselves its foul Xenos Witchcraft and/or Technomancy, not heresy. Aliens they are always going to be outside of the divine race of man, which means that by default they can never have been part of the Imperial Cult. If they were never part of the faith they can't have broken with it enough or perverted its doctrines for it to be heresy.

I don't think the statement is supposed to apply to magic. I think it applies to technology that is strictly technology but beyond the our understanding.

So if you go back in time with a lighter and aerosol and start shooting fireballs, people will think it's magic despite it being tech. If you go back in time and just throwing magical fireballs, people with think it's magic and it will be magic.

They're not mutually exclusive and they're not the same because they're two entirely different categories of things altogether.
