Star Trek was the type of thing Matt and Trey probably grew up watching and where familiar with, but as time went on the ST they knew no longer became as relevant to the younger audience of their show, so they where forced steadily decrease using it and try and go onto more modern references. Unfortunately they're not as well versed in newer pop culture so these references are less subtle; albeit Matt and Trey are better than most show runners at this stuff.
Its like when you watch older Family Guy episodes and there's much more references to 50's-70's pop culture and you can tell Seth Mcfarlane was more into that stuff because the references where more obscure, but as the show went on the went into more general 80's and beyond references everyone would get. It used to be FG would drop references to obscure sitcoms and shows and movies from then , now unless they're going for pure absurdity they mostly stick to references that are still in circulation as far as pop culture is concerned.No one talks about old game shows much anymore, for example, but Transformers is still relavent.
