The cluster experiments were started late in the war, when they gave up on using Earth as a colony. Garnet was early in the war, so they already knew about heterofusion long before they started messing around with shards.

And I'm not so sure HW has a taboo against it. They freaked out about Garnet because they'd never seen one before, but thousands of years later, Jasper only seemed annoyed that Garnet was composed of weak gems and didn't hesitate to fuse with Lapis, and Peridot only seemed bothered by the idea of permafusion. I don't think we've ever actually seen a HW gem object to heterofusion specifically for being heterofusion, not counting The Answer.

I like to think of it more as the whole "clone" theory- if you were cloned, you and you're clone would be the exact same in every category UNTIL the moment the clone exists. Hold on a second, I have a theory that's going to rock the entire fucking way we think about Steven Universe. Ready for this?
So you know how Stevonnie only has one gem, the Rose Quartz, because Connie didn't have a gem? Now quartz soldiers have been shown to be naturally tall, just like Jasper and the Amethysts we've seen, but what if Rose was actually a fusion between a gem and a human the entire time? Sh was often shown to be quite large, even taller than Garnet, who is also a fusion (which fusing generally enhances the height of the fused). In addition, Rose fought with her saber and shield, yet Steven doesn't spawn her sword as he does the shield, he gives it to Connie to keep hold of. I think this is a forshadowing and paralleling, that whatever human fused with whatever gem to make Rose, it was the same between them as it is between Steven and Connie. For all we know, that human may still be alive.
