I never watched/read the ending, but from what I recall Naraku is the main villain until the very end, when the jewel is reformed and the evil side of it takes over and kills Naraku, who then becomes the real villain. Apparently, it was silently manipulating him without him even knowing the whole time.

It seems like a dumb ending, but it's actually alluded and foreshadowed to quite a bit throughout the series, stating that the jewel is made up of the souls of an ancient good priestess and an incredibly powerful evil demon, and that whether or not the jewel was tainted or purified upon completion would make a huge impact on which of the two gains dominance and control in the end.
