Another callback to something years in the past was Laboon. Oh, and Buggy.
One Piece doesn't have open ended plot contrivances like Gunnerkrigg, though, just some callbacks. Mostly it's pretty straightforward.

Speaking of buggy, there is one gunnerkrigg-like thing in One Piece, which is his involvement with gol d roger.
It has been explained recently in the anime that part of the One Piece is knowledge about a 100 year void in the history of the world that the world government wants to stay hidden at all cost. The secret of Coyote's tooth is that it's actually super cold. so close to the sub Zero it transform every material it touch into its wave-function (look it up, it's real, you cool down matter close enough to sub zero, like, really close, and it cease to be material an change into it's wave function form), making it really easy to cut through it.

The absorbed energy (because to "generate" cold, something has to absorb energy) is directly send to Coyote through the Ether, actually allowing him to eat the energy his teeth bite.

The cooling-down effect has a ranch limited to the atomic level, meaning it only affect the atom who touch the blade and is done through counter-vibrating the vibration at which the atoms it touch are moving, and it's only the line of the blade who has this effect, meaning once it stops to touch it, it quits its wave function form (being warmed up by the rest of its environment) and solidify, but now it's separated from the matter the blade cut through.

It result in a perfect cut with no matter loss. this blade truly is: the final fantasy.
