I think that, Zenith and Flex are his best works. JLA is also up there, Animal Man is the most crystalized work he did though. He left nothing on the table, and the ending is a very clever way of ensuring that. It's also one of the first pieces of hard metafiction in post modern literature (after Vonnegut as another anon pointed out to me)

Animal Man feels like his most condensed and well-done work, not the most original or creative or expansive, but the most homogenous in creative and storytelling skills. The Filth and Seaguy are underrated masterpieces, though. Such a visceral and hard conceptualization of his work. It feels and acts like a parody, pastiche of itself, not a concrete work of post-modern parody desconstruction, like Flex Mentallo. Morrison is a fantastic writer and he reminds me so much of Alejandro Jodorowski in the way of how he uses themes and archetypes to just infuse a story with heavy concepts and imagetic crystalization of personalitys.

Considering my love of comics, it was a tough choice picking my absolute favorite
I'm literally at a loss for determining the criteria for my favorite comic. Is it pure enjoyment factor? Or defined by it's ability to maintain consistency for an extended period of time?
For pure enjoyment in a story, Peter Parker: Spider-Man #44-47 "A Death in the Family".
This is in my opinion the most personal encounter between Peter and Norman. It's a story that successively grows with each passing issue culminating in a satisfying resolution that redefines Norm's relationship with Peter (until Millar decided to undo it).
In terms of my favorite long running series, it's without a doubt Invincible by Robert Kirkman. It's over a 100 issues and almost every single one is a genuine treat. But the most important reason why this comic makes the list, is because it isn't afraid to try new things and live with its decisions. It subverts expectations at nearly every turn and crafts an identity all its own.
