While not inherently sad, the part in the pizza episode where Squidward actually stands up for Spongebob always does something to me, don't know why.

A more genuinely sad one is that episode of Brave and the Bold where Red Tornado fails to convince his son that humanity is worth saving and is forced to kill him.

I didn't cry over it, but that episode of Ed, Edd, n, Eddy where Double D loses the spelling bee to Ed, specifically the scene where he looks at his wall and sees an empty space where his 1st place award would be.
