Professor X was secret evil, Scotty there killed him off to protect everyone else from the kind of brainwashing that he had endured for his entire life, plus revenge of course, and that's been the downward spiral storyarc for Cyclops that recently ended in a very sad death.
As for The X-Men as a whole, this Scotty doing this unforgivable thing and not saying why has resolved the X-Men Schism that had formed two camps of pro and con Cyclops.
Now there's just the X-Men once again. Almost nobody is pro Cyclops anymore.
Then there's how to resolve the Avengers vs X-Men story in a satisfactory way when Cyclops was pretty much being responsible with the Phoenix power up until then but the Avengers were always going to have to come out the heroes: Cyclops killing Xavier made him the clear undisputed villain of the story all in one page and all of the Avenger's mistakes and overreaches before then would be forgotten.
So it worked in the individual's character arc.
It worked in the X-Men franchise story arc.
And it worked in the AvX storyline to provide resolution.

And as the cherry on the top, of course it's going to sell issues!

The last time he had simply disappeared after most mutants lost their powers and was presumed dead, but he showed up again almost immediately.

Nobody believed that a cosmic entity came to Earth to kill Xavier, and even if it did the murder happened before Scott lost control, so even if he had said it was just a kill-happy fire-bird-god at that point the question remains why nobody else was singled out for murder. It obviously wasn't the bird.
Even Magneto said later on that madness wasn't an excuse for murdering Xavier, and he would know...

Post Phoenix he had a group of followers who basically had nowhere else to go, and he had recruited new mutants, but even they soured to him eventually and left one by one.
By Uncanny #600 Scott managed to redeem his public reputation by organizing a positive "million mutant march" to Washington D.C. but even then many X-Men were griping about how he had managed to weasel his way out of infamy.
But it mostly comes down to that he's still a capable field leader, so when a distress call is made and there's an emergency everyone follows the plan of the X-Man in charge on the scene, even though there are characters in "Death-of-X" second-guessing "him" all the while during the story.

Xavier had been barely relevant in years outside of the self-contained pre-Schism Legacy and only showed up in that "Herro Elik" issue because Hickman wanted to showcase futuristic stuff and ideologies clashing, I still remember the "Chuck DJing in Ibiza" memes in early AvX.
He came back to die and had your classic EMOTIONAL BREAKDOWN WHERE PEOPLE SCREAM Bendis-ism but the first couple of years we got lots of meaningful stories about characters reaction to his death.
