They were never clear on it, and the writers never really cared.

In season 1 they claimed that his body was destroyed and his brain removed. Then they had other members of his species being little brains in robots too.

Then again they never explained lots of things. Like how did Shredder hook up with Krang after taking control of the foot clan. Who defeated Krang, why he had mutagen at all while never using it in any way, how did Shredder find Splinter to pour mutagen on him (the show never even claimed Shredder did it)

Then there was the retcon from the Nick show, but let's just ignore that.

Come to think of it, where DID the mutagen that changed Splinter and the turtles (and Mondo Gecko) come from? And how did Splinter know it changes you into the law thing you touched?

The comics on the back of the action figure packaging says Shredder just poured the stuff down a sewer grate to kill Splinter. But it mutated him instead.

But in the show Shredder had no idea Splinter was alive for years, nor had any idea where he lived. In the origin the stuff was just there on the floor in Splinter's lair one day and it mutated them.

All while never explaining why a Japanese guy was living in New York sewers at all, why Shredder was no longer in his little group in Japan anymore, why all his ninja underlings were robots, lots of things

Even in the first Episode Shredder did not know what the stuff did, he discovered it after seeing the Turtles.

It's almost like it was an episodic gag cartoon meant to sell toys with no greater thought put into it.

There's good reasons this show irked Peter Laird so much.

That's mostly because the animation was great compared to other cartoons at the time (yes, despite obvious QUALITY issues) and because it focused on being fun, which is another thing cartoons at the time almost forgot.

I thought it was because it was a toy driven series in an era when there were few to no toy driven series any longer. After 93 or so it did not have a whole lot of competition.

CBS preempted over half of season 10 and never reran the episodes (including the series finale).

The DVD actually advertised the season 10 episodes as being "never before seen" or "lost" because they were preempted in half the country.

CBS treated that show like shit near the end.

Street Sharks, Exo Squad, and to a lesser degree Batman were about it as far as major toy based competition.

Not quite the same as the mid 80's where each and every single show on tv was a toy commercial.
