If by this you mean it doesn't follow the usual path then yes. But it still doesn't do anything original either. Madoka doesn't really do anything new for the mahou shoujo genre in terms of content. Like the other guys said it's only notable for cutting out the lighter parts and focusing the series on tragic aspects. Those aspects are not foreign to the mahou shoujo formula, but they are normally preceded by several world building and character development arcs to make you get invested in the characters and what they're trying to protect.
