Was he right?

Nope. Hamilton was a massive faggot. He was happy to be Superman's buddy so long as Clark was jerking his science boner, but the second it stopped being all fun and games he showed just how full of fear and jealousy and straight up inhumanity he really was. Some guys are just looking for an excuse to be bastards. Realizing that, yeah, Superman's fucking scary was his excuse.
Reminder that not even the creators liked him even before he went bad

Why?

We as viewer have a privilege viewpoint for the story, but the characters donĀ“t necesarry know the same as us. From the perspective of Hamilton Superman suddenly became evil and almost destroyed the world. Even if he knew later that superman was under mind control he got real reasons to create counter measures against super humans.

I honestly don't know
They killed Dan Turpin instead because they thought killing off Hamilton would have zero impact.

He was correct, but his catalyst for doing so is based on an assumption. He could've gone about finding a way to handle things better than creating more superhumans, which is what he was scared of in the first place.
Even if he wasn't right, Waller and all of CADMUS could've fucked his shit over and paperclip'd him in because he was the perfect man for the job. He was doing government work, morality only enters into it because he believed in the cause he worked on.

eh, I kind of see it, he is a really bland science man character but that's on the creators for not making him better
The chicken, or the egg?
Hamilton might not have been right, but he wasn't wrong either. He had every right to fear Superman. Helping Kara was an act of treason indeed. Helping his government was not out of the question at all. Opposing the Justice League with checks and balances to prevent a repeat of Son of Darkseid 2.0 was very logical (It happened once already, Justice Lords universe re-validates him, and Batman adopted that policy as well. No one questions him).
Hamilton was also intelligent enough to figure out what Lex was up to within seconds of checking the data. An hour or two too late and the League would have had to deal with Amazing Brainiac Lexo.
His only fault was failing to school Galatea, and sanctioning the superhero cloning program, which was unethical.

Mostly this. We as the viewer know Superman in this series was good and nigh incorruptible. But Dr. Hamilton didn't know that. He wasn't right but from only his perspective you can't fault a man for being concerned or scared over a being who could destroy the world if they so chose. He even initially thought Superman was amazing and a being of pure heart, Hamilton didn't change his mind over money or for power. He was scared.
