Doom and Strange beat the Beyonders with a Molecule Man bomb or something, it wasn't clear

The Beyonders are omnipotent, but they aren't omniscient or omnipresent. They are also completely chained by time because they are so powerful they are too powerful to actually affect their own timestream or move themselves through time in any way besides forwards.

Doom was able to use time travel to disable most of the Molecule Man time bombs they sent to destroy the multiverse, and ended up repurposing them as weapons to destroy the Beyonders.

The Beyonders are apparently blind at the moment of transition from their space to the marvel multiverse, so Doom created a bomb out of the dead bodies of molecule man knowing that they would be able to channel the Beyonder's powers to blow themselves up.

He ended up using a boatload of bombs, each one designed to blow up the entire universe, draining power from the same beings they were being used against, and fired at them at the moment the Beyonders were weakest.

They died, the last Molecule Man that was helping Doom ended up getting the powers of ALL the Beyonders and gave it to Doom. Queue Warworld/DOOMWORLD and MM giving that power to Reed Richards as a way to restart the multiverse by letting Franklin Richards make a universe then pumping it full of power to make it stable and 'real'. They literally became the Marvel trinity of Father, Son, and Holy Spirit.

Molecule Man has always had a link to Beyonder, and I believe it was revealed decades ago that he has the same source of power as the Beyonder that we saw way back in the day.

It turns out that a Molecule Man was sent to each universe of the multiverse, all of them were linked, and all of them were a ticking time bomb that would detonate at the same time to blow up their respective universe.

Doom found out about this and travelled back in time to do a one man war against the Beyonders. He recruited alternate reality versions of Valeria Richards as his black swans to be his assassins, spies, and priestesses because Doom does have an ego.

Doom kills each of the other universe's Molecule Man right before they are about to be activated, and then saves their bodies for later use. Eventually all the Molecule Man-bombs left go off and the only universes left are the ones Doom saved. Because 616's Molecule Man is actually outside of 'real space' he misses the signal and becomes the last living Molecule Man in the multiverse. The remaining universe start getting blown up by the Beyonders' servants, ripped apart by Doom in an attempt to save a bit of each universe in his new Warworld, or blown up by this new race Marvel decided to make up randomly that were the 'engineers' of the multiverse and were basically a rip off of DC's Monitors except horribly executed.

Finally only the Ultimate and 616 universes are left. They blow each other up except some villains(controlled by The Maker Reed Richards) and some heroes(controlled by 616 Reed Richards) survive in liferafts designed to exist outside of existence. At that moment the Beyonders come back to Marvel's multiverse to see what happens when nothing is left. Doom uses all the Molecule Man's bodies he saved up to blow them up while they are mid transition and at their weakest.

That's pretty much the whole story if you take out the drama of the Illuminati alternating between acting like children or philosophers.

It would have been a lot better if he had used the things that already exist in Marvel instead of deciding to rip off DC and make the whole thing focus on the New Universal characters and set up that he failed to launch in another comic book series.

He literally killed off all of the abstracts and entities from the marvel multiverse just so he could introduce his donut steel characters that were creatively 'lifted' from DC comics...
