The Kobik thing was revealed in the start of issue 2 and was hinted at during Standoff. It's the basis for this whole story. Kobik used her cosmic cube powers to turn Steve into the "ideal hero" but Skull had indoctrinated her into believing that Ideal Hero = HYDRA.

The best way to look at it is Kobik swapped Steve with a Steve from an alternate universe that's exactly the same as this one but with the backstory that's being shown here, except that alternate universe doesn't exist (or maybe it does, the multiverse is weird like that). It's not just the memories that were altered, but to them (Selvig and Steve) that all ACTUALLY happened. It's localized reality warping, not mind alteration.

None of the things being shown in the flashbacks happened in 616 timeline, but to Steve, they did.
