Easy: The comics came out before Sonic 2 and Sega basically had no real guidelines or canon to give the people making them, so they just did what they wanted. Most recently Sonic Boom received mixed to positive reviews, and Sonic's meme team delivered on a great trailer.

In a recent ep of Ian Flynn's podcast he admitted if he had to write a Mario comic he'd actually be a bit more loose with the setting than what he does with Sonic.

As he sees it, Mario's world being so inconsistent and weird it's part of his charm, so he would't try to tie the world and settings up like he does with Sonic and also take the comic into a more comedic route rather than a continuous story.

Story got a lot better when Amy was taken out.

I don't think it should be 4 all the time. What I love about the Archie Comics, at least from what I've seen, is that they use novelty characters sparingly. Amy and Tails are typically here to stay, but you don't really see Knuckles helping Sonic out TOO often, and the same goes for characters like Shadow, Blaze or Silver

For something a little more whimsical like Mega Drive, I think 4 is the perfect limit. They shouldn't go beyond that, but I'm perfectly ok with them going with 1 or 2 foils, if any
