Okay, so during Dark Reign, Tony wiped the entire Superhuman Registry rather than let it fall under Norman Osborn's control, because it turned out that Captain America was right that the entire registry would be put under the control of a villain if they get put in charge.
Tony then basically rebooted his brain, because the entire list was in there, which also had the effect of getting rid of all of his memories from just before the Extremis arc. He's been a vegetable ever since, under the protection of Donald "Thor" Blake, and Maria Hill.
