Think about it, it could have just as easily shaped itself into Wally to interact with Holly (as it did with Chic and Kirbee), but didn't. The AI is breaking down, but caught in a death spiral with Holly.

If the AI had set up a reality for Holly of she, Lyn and the baby living a happy suburban life, would that be an acceptable outcome. Disregard shipping; how important is Holly's happiness? Go back and reread the trek through the wastes, and see that Wally feels helpless to help Holly with her deeper issues. Might this be what is truly best for her?

Holly stays and it's a bittersweet ending because, while Holly retains happiness, Wally is going to have to deal with the fact that he just allowed Holly to slowly die of starvation living in an illusion, and having to end their relationship like that.

Wally frees Holly but Holly is never truly able to cope again, after having relived true joy only to be returned to the festering shit-put that is Endtown's setting. Their relationship may strain and I'd put down money it'd break and something 'bad' will happen. Anywhere between a simple breakup to "How's the baby?"
Either ending is really fitting for Endtown's setting and theme.

I really just want a happy ending though, where Holly is a-okay in the end and lovin' da Wally. That too much to ask?

I think Wally and Holly were supposed to help heal each other, originally, and I hope that's still the case.

I don't think it's untrue that Holly was damaged from day one or on-course for a big fall, but I strongly suspect that since Kirbee wasn't a thing back then, Aaron was doing all that cuddly shipping art (hinting at the two going on a Big Adventure, even if he says it wasn't literal canon) and he's apparently always been "writing on the fly", it wasn't originally going to be as dark as this.

Aaron himself seems to be in two minds about the continual darkening of the comic... he seems to shy away from uplifting resolutions or anything but shades of black-to-mid-grey, yet he also "doesn't want this to be a dark comedy version of Threads" and added Kirbee to brighten things up with her optimism (without realising that this just makes it look like the state of the world's so bad that only an idiot could be optimistic about it - he's going to have to retcon her intelligence upwards some more before people will accept that, and that's just going to make her first appearance look out-of-place, like fish-head-guy's). I am reminded that this is the same man whose solution to ending a comic two or three times in the past has been "everyone dies"...

I just hope this isn't all a sign that Aaron is merely using Holly for nothing but horror now because she's fallen out of favour with him (and Kirbee's the interesting new literary plaything). And I hope the odd tone and lower user count the threads have taken on don't signify that he's pushed the darkness until people are getting fed up with it and either leaving or staying but pinning everything on the Kirbee/Holly resolution (hence the intensification of the waifu wars).

It was in one of the emails, I think. A lot of the stuff in Endtown comes from a self-admittedly awful novel he wrote as a teen. I feel that things like Kirbee are products of Aaron not currently having a buffer, really. He has less time to consider the forward path of a comic after it's written, whereas before his illness ate his buffer whole he could examine it in multi-page sequential art form before it got posted up and send entire mini-arcs worth of strips back to the drawing board (and then run himself ragged trying to pad the buffer again, probably). We saw this with the original version of Wally meeting Holly.

The way it is now, things that seem like a good idea at the time might actually be detrimental to the comic later. I think we saw this a little with the meandering, unfocused WWIII flashback bit, too.

Okay, so, how does this work? And how was it working before? Did the ditto-blob they were in expand to suit their movements and relative distances, or did it simply re-project everything to suit each occupant and trick their senses of inertia and so-on some how, and they were never more than a few inches away from each other? Are dittos, in fact, capable of some level of holography, far beyond the simple (albeit psionic) eye-tracking 2D projection that Mallard assumed?

the most likely explanation is "intradimensional alien ubertech lol". Maybe the ship AI is enhancing what capabilities the dittos already had with its own mad directing and arranging skills, or maybe being inside the ship empowers them to an extent beyond their usual limits
