Superman was in a coma state dreaming about what would have happened if Lois and Metropolis survived Year 1 and Bruce killed Joker.

Well that's an edit but the source is from the injustice comic. Clark goes into some magic coma where he dreams of a life where Lois and Metroplilis weren't gone and Batman snaps Joker's neck for what he tried to do.
Batman reveals his identity,goes to jail, and then they have a bro moment when Clark visits him to say thanks

As much shit the Injustice series gets (especially in the beginning), I really enjoy the series. It is the first series I've read that makes a good argument why killing in the name of justice is wrong.
