A few visual references and homages here and there doesn't makes something a rip off. Not unless they start ripping off entire environments, character designs or important concepts wholesale. For example - if the gems suddenly developed stands or if Beach city was put under a spiral curse or if Steven had a countdown to him going wild with his powers.
I'd say the thing closest to being a rip off in SU though is how similar the gems are to the Jumi in Legend of Mana. The way they're used is different enough for it not to be an issue though. Now, if the gems were going extinct or hunted for their gems, that would be a total rip off.
And anyway, SU is faring better than your average anime when it comes to being derivative t b h.

Yes, the visual gag is a reference, but ultimately the relevant plot points are not. They didn't "integrate it into their story as a major plot point", because the actual major plot point it revealed, that Gems are grown in mineral deposits and burst out from the cliffside fully formed, is completely different from the plot of Amigara Fault.

But the entire landscape is basically that of the manga short. Like, if they made a talking tree character who was basically the Deku Tree in design but had a completely different personality and backstory, that doesn't negate that they still took the design.

They could have easily made column protrusions from the ground with human-shaped holes. Or mounds with human shaped holes. Or maybe it could have been gem-shaped holes, something that would make for some trypophobia imagery.

But instead, they took the exact same cliff side with the same shapes as used in the story. A bit lazy to me.
