Here's my theory

Season finale/premiere is homeworld finally getting a hold of Jasper again and she returns to fuck shit up. Crystal gems are split, Peridot is the one to find Jasper first, tries to get her to change sides. Obviously doesn't work, and Peridot finally recovers her enhancers, uses them alongside her new powers in a glorious "let's get dangerous" moment but she still gets beaten to shit

Then either Garnet or Lapis arrives while the rest of the crystal gems deal with another homeworld ship

A fundamental difference in how they primarily think and interact with others. Peridot is a being of the mind, teamed with rationality, whilst Amethyst is much more emotionally focused. That's why she can go from chilled out to aggressive to hurt so readily, whilst it took Peridot a while to open up about what was eating her up.

Personally, I think it has more to do with Homeworld not exploring the capabilities of gems that aren't made to certain specifications.
Amethyst is "overcooked" but arguably has better shapeshifting than any other gem we've seen. Era 2 Peridots probably don't know about their ferrokinesis because there are no opportunities to explore it given their limb enhancers.
With the exception of Jasper and Lapis, Earth shows that just because a gem is considered inferior in one area doesn't mean they're inferior in all of them. If Homeworld discovers this, it could convince them to break the mold and become more efficient.

Gems (as in the rocks) can be seen a little like the genetic material actual bacteriophages carry around for reprogramming, with their holographic bodies being the protein coating/accessories that allow the virus to operate, i.e. attaching to cells, injecting them with stuff, etc.
