Scratch interacted with central characters, had a meaningful affect on them and the plot, and was an excellent host to us, the audience. On my many travels, from Shanghai to Orinduik, I've been asked when and where Neps originated from. And to put it simply, there's no consensus in the scientific community to answer that question. One of the oldest but now mostly disregarded theories, is that Neps were created along with our universe some odd 14 billion years ago, and arrived on our planet shortly after its creation. A less credible theory says that Neps were actually created sometime in 1962 in a Soviet lab which escaped, spread, and then altered any records they could find and used some form of mass hypnosis to insert memories of themselves into our minds, but such theories are better suited for the tin foil wearing lunatics. The Condesce; I'd have her delay taking action in some manner to extend the time before Game Over when it was still possible to engineer events to have the characters interact, develop and progress their personal and plot relevant stories. Perhaps having her delay Aranea's plan too, they could have their own little thing with the trolls, like a side story development for one of the end end game villains in the form of both LE's servant and the Troll's big bad from back home.

I would also allow time for the actual main villain in the form of Bec Noir to be confronted and dealt with by, at the very least, the Beta kids. John's emotionally stunted, he wouldn't be able to grasp the idea that the way Dave presents himself at times isn't actually what he's feeling in specific vulnerable moments. Nor would he be able to properly handle said emotionally vulnerable moments, given he'd likely just try and tell Dave something he himself would respond to as he's not very good at thinking on his own, he works best with direction from some independent source.

Dave would need someone who challenged his insecurities whilst still reassuring him that it's okay to feel that way. There's a number of character who could do that from either angle, that being challenging the negatives or supporting the positive emotions, likely both where necessary.

Either way, John and Dave work best as best friends, their interactions are just that and John would act as a positive influence on the guy. It's hard to feel conflicted or vulnerable if you're having fun with a goof ball like John.
