I think being too much of a snowflake is partly a mary sue also (even the negative problems add to being special. Example - controlling emotions is a problem more than for regular folk because she is a fire elemental). It appens with long running comics that the main characters start to pile up too many unique qualities compared to others.

A Mary Sue is an author self insert, they always win so the author can feel cool through them.
Being special is definitely a better indicator than lack of flaws but the best indicator is being always right. When Annie starts to burn ignorant people in righteous smack downs I will call her a Mary Sue.
