I think it was perfect as is. Granted I really do want to see Judy and Nick end up together but I'd rather that be touched on in a sequel and fleshed out properly. Honestly even without guns it felt rather real in the sense that normal things like death scare them. I mean we see characters in Disney movies die before. Bambi's mom, Mufasa, so death isn't foreign. Them mentioning it a lot however is. The drill sergeant at the start says it about a dozen times, Nick asks Judy if she's afraid he'll eat her, Judy and Bellwether mention it at the end when she darts Nick.
I bet they didn't have real guns because they wanted the main dangerous thing in their world to be... the animals themselves. The predators could overpower many of the smaller animals easy, herbivores like Bogo could tear the shit out of almost anybody outside of maybe Elephants and other very large animals. The danger is already there in a way, but in another it isn't. Because they're all like any normal person in our world: Just trying to get by without much hassel, get home, relax, and try to be happy.

I don't think it's so much that they wanted it to stay or just be platonic, but that they wanted the characters to be natural. Normal people just don't instantly want to marry someone who seems interesting. Nick and Judy dislike each other at first and actually get to know one another quite a bit as the movie goes on. They have a genuine reason to be stuck together and to interact.
Now in the sequel if they aren't a couple, get married, or at least have a really cute little kiss scene at the end where Judy just tackles him and nearly makes out with him, I'll be pissed. The chemistry was way too good and Judy already cried her eyes out thinking she'd never have Nick in her life again.

Honestly, I get why they gave Dawn human eyes; so that the audience trusts her and identifies with her, so that way we don't see the twist coming (even though we did). Real sheep eyes would make her look weird and sinister.
Frufru, however, I think would have been fine with little black eyes, as it would still make her endearing, as the audience would associate her with a toy or a doll.
It's kinda fun to think of how natural eyes would affect they way you view a character. Nick would be more untrustworthy with regular fox eyes, for example.

So in regards to the whole interspecies thing: beyond the obvious reason of not being able to have kids, there are probably other strata v of how unusual certain patients are. Nick and Judy don't even have it that bad, because they aren't that far apart in size. They might not be genetically compatible, but they are at least physically compatible.
A mouse and an elephant, in the other hand, while perhaps hilarious as a visual gag would be highly improbable. The elephant would barely be able to see the mouse, much less have any kind of intimacy. Such relationships might exist, although they would be an order of magnitude less common than something like a wolf and a leopard.
The most common interspecies relationships would probably be between animals from the same genus or family, like two different species of cats, a wolf and a fox, etc., and from there would be unrelated species that are similar in size, though predator / prey relationships might be less common than prey/prey and predator/predator. The least common would be relationships between two species that are so different in size that they aren't even physically able to have sex.

Doubted, as in, my thought before I saw the movie was "it'll never be a thing because it's interspecies and they don't want to go there", while my thoughts now are more along the line of "it didn't become a thing because there's a lot more to this couple than what a happily ever after could offer". I'm pretty confident that there's quite a few people behind the scenes that like Nick and Judy as a couple, but didn't want to do a ending where they just end up together and it's happily ever after. I think the way they will handle it is that the audience can see that Nick and Judy are getting closer, but Nick and Judy themselves are not fully aware of it until maybe the third act. There would be lots of hints that they are a bit obsessed with each other like constantly spending time together when not on the clock, going on "dates that aren't dates," lots of physical contact / closeness, etc.
Nick meeting Judy's parents would be a perfect example. On the conscious level Judy would have an official reason that Nick would be meeting her parents, but on a subconscious level she is fishing for their approval. The same would go for Nick-- officially him and Judy aren't an item, but on the subconscious he really wants her parents to approve of him. Judy's parents would probably stop just short of asking "are you two dating?" due to not wanting to embarrass the two of them, but the implication would be that they know exactly what's going on even if Nick and Judy themselves haven't come forward about it yet.
I think it'd be great if they actually ended the movie with Nick and Judy getting married. By that point they know each other inside and out, and the only thing stopping them was that they hadn't admitted loving each other yet. If they've known each other for one to three years by that point (depending on when they set the movie vs. how long it takes to come out), there's not really any reason for them to wait it out with a long engagement.

The two main focuses of the film were character development and social commentary. A developing romance between Nick and Judy could be used to satisfy both of those in a sequel if done properly, and I trust the directors to do it properly.

I don't see anyone asking for the movie's plot to revolve around relationship drama. Judy and Nick's friendship in the first movie was a major component but it wasn't the only thing driving the story-- rather the story drove their friendship forward. There's no reason to think that if they get together in the sequel that it will not be handled well, because I think the writers have already proven themselves as being able to juggle multiple story elements without making any of them feel unimportant.
If Nick meets Judy's parents I can guarantee you there will be a plot-related reason for it. It just so happens that they can also use the scene to develop the characters, and Nick and Judy's relationship. Plot happens in a way that the characters get a chance to be developed. That is how good movies are written.

Disney is way past direct to video sequels to theatrical movies. That was the Michael Eisner era. I bet Bob Iger and John Lasseter curse at the moon and stars to this day that all of Disney's 90s rennaissance classics like The Lion King already have DTV sequels, because a theatrical Lion King sequel could have been huge.
