No, it was set before Secret Wars II and what Bendis was going for was them confronting the beyonder instigating Secret Wars II.

It was a shit comic full of plot holes, like Tony remembering the Beyonder despite not being Iron Man during Secret Wars, or the fact that he was already in his jerri curl form which he didn't get until AFTER going to Earth in SWII.

All told, it's a bad comic filled with nonsensical plot holes, but that said, the mutant-inhuman thing was clearly just a ruse. Which Bendis, Brevoort, and the Marvel Handbook all confirmed after the issue came out.
