Eh, the only backstory they changed was the reason why a certain character had superhuman powers. They simply avoided explaining that. Everything else was never actually clearly determined one way or another, so I didn't find it to be unfitting (especially since S1 already had a certain dead person being in communication with C.C. so I wasn't surprised when they did some crazy stuff with it).

Death Note wasn't really a split season and the original manga author always meant to have Light end up like he did. You may or may not agree, but the story wasn't going to turn out differently. Let alone as a Shonen Jump publication. The anime didn't significantly change stuff. Just shortened a few late explanations.
For whatever it's worth, I actually liked the endings of both 00 S2 and Geass R2, despite a few preceding issues with the two of them. It's really only the 00 movie that's really odd in my opinion, as it goes too far out. I didn't mind A-Laws, but the flowers...yeah, you know.

They Geass staff found the presence of Pizza Hut to be funny, so they kept putting ads and stuff even when they weren't contractually obligated. Just for fun.
