Cirin comes to my mind immediately. Despite the author's bat-shit insane misogyny, she never came off as a female villain who was bad because she was female. She really showed that a matriarchy can be just as cruel and terrible to live under as a patriarchal society (either is bad if they are based on fascist policies) and her ideologies never seemed implausible or cartoony--simply strong reactions against the current male-dominated society. Her presence was consistently intimidating and its a damn shame that we didn't learn more about her in the latter 1/3 of Cerebus.
