Either Morty finds the ingredients and it's a simulation, or he doesn't. Rick knew those ingredients wouldn't be on the ship for any reason.

Probably because the real recipe for dark matter would have ingredients that wouldn't normally be stocked in an escape pod. There was probably not much they could do to change things if it wasn't a simulation.
