The people saying its due to genetics could theoretically be correct but it's unlikely. It's more likely that the cause is either

1) Epigentic - As an analogy, think of epigentic stuff as the meta-data that controls if/when certain genes activate.
As an example:

However there are lots of other things that can affect gut flora including even stuff like diets.

Ancient corn was basically wheat but through Amerindian farming techniques we obtained hundreds of modern varieties of corn. Pic related, on the left is Teosinte, another descendant of ancient corn that more closely resembles its ancient form. In the middle is a hybrid of the two.

P.S. It doesn't say in the paper but I read an editorial that explained that the affluent diet was computed by either a dietitian or a nutritionist based on how much daily activity the subjects had on average (i.e. if an affluent American picked up the Tarahumara lifestyle they would be recommended the affluent diet in the experiment).
