If they only have rescue animals then that would make a huge difference considering an animal getting a parasite or feline distemper from sniffing a shoe is outweighed by the chance the animal will be adopted. Indoor only cats are more prone to viruses brought in by the outside. My guess honestly is that the shoe rule is just to make clean up easier if the interior has carpet instead of hard flooring.

To answer the slightly off topic question about cat cafes and rescue animals. It varies. There are some cat cafes that constantly rotate animals because they are rescues up for adoption. The majority of cat cafes have cats that may have been at one time a rescue kitty, but are fully adopted for the purpose of the cafe. Most cafe's cats live out their entire lives under the supervision of the cafe. They are cafe cats that are not up for adoption. (Some even have purebred cats!)
