So /c/, how do you organize your collection of images? Do you use tags on the files with Windows? Tags in a database like hydrus? Folders? Or something inbetween?

A very loose folder structure that only works because I have just a few images
I use hydrus client. Cross platform software with weekly updates. https://hydrusnetwork.github.io/hydrus/
Only problem is 4chan changes the files slightly, so hydrus won't match the original images with the same image downloaded from 4chan.

I use hydrus as well, and images downloaded from 4chan seem to be the same if you upload and download to and from 4chan with them. Strange that it might edit them if they weren't originally from 4chan.
I save my images in folders categorised by source material. If I save 10+ photos of one character, they get their own subfolder. I do struggle with sorting images that I can't determine the source of and classifying images based on content rather than source can be difficult (e.g. the confused looking anime girls). I image that Hydrus client would be handy for this sorta thing, but I really don't feel like adapting to a new system after so many years and thousands of images.

For a while I used tagsistant but now I just name the files with whatever's in them. It makes sense, and doesn't require any special software to find them. If I need a file, just start typing a description and it'll show up right when I need it.

4chan removes some metadata. Images already uploaded to 4chan won't change if you upload them again.

You could always use hydrus and have it import the folder names as local tags, like "folder:tomboys".
I mostly sort into directories based on series, and an Unsorted-Misc directory for general pics that don't have a series, or that I have too few of to warrant their own directory. I have a couple theme-based directories, such as Headphones or Glasses, but pics only go into those if they don't go into a series directory first.

On the rare occasion that I need a specific picture, I look it up on Danbooru. I did tag all pictures at one point with Lightroom and later Daminion (you may have seen me post about it here before) but I only did that for /v/ reaction image posting purposes.
/v/ is shit now (I know, >implying /v/ was ever good) so I only take it easy on /c/ where there's no need to quickly find the perfect reaction picture to maximize the keks, making tagging unnecessary for the amount of effort it requires.
If you do decide to tag, make sure whatever program you use writes into EXIF when tagging JPG so that you don't have to start tagging all over again if you decide to switch programs.
I prefer to delete than collect, so instead of having a complex organization method, I just prune things I don't need/want every month until I the number of pictures is small enough so that I don't see any scroll bar with normal size tiles.
This way I don't have too many images clogging up space on my small SSD.

Same here, im thinking of implementing a filename tag based system too. Not that I really need it now since my collection is small but it's never too late to become organized. Something like "character"-tag1-tag2-tag3-artist-extrainfo
Only 3 tags because at most 3 things will stand out about the image, maybe more but the reason I saved it will be 3 at most.
On a semi related note, does anyone dislike the new danboorus namefile system? It's great that there's some basic info but I dunno, so many years of doing it one way make my autism demmand it be the same way or at least to the end of the normal string.

Don't use the download button, just right click and save as. Or if you're talking about running your own Danbooru server, I *think* commenting out lines 102-152 in post_presenter.rb before running the install script should give you the old md5 filenames, but don't quote me on that.

I'm fairly "outdated"/not very knowledgeable about really having and up keeping a lot of images, but I do have around 40,000 images in my "anime" folder.
First, I have them organized into separate purpose-based folders such as "cute", "reaction", etc. Then I have different sub folders for specific characters, or if the image focused less on the character and maybe an action or detail like "crying" or being pet or "neko" or something, then they get also get put into folders. If you don't let it all pile up, it's not bad, and very handy. I just sort them as I get them and it's no biggy.
