It sucks, but you can't expect a happy ending just by doing what's right all the time. Someone has to be in the wrong to balance out her need to be in the right. It might not be the nicest way to do it. But would you rather give up on her, or give her the wrong idea about you?

I'll never understand those who unironically say she did something wrong, I admit it does appear she did and it's all questionable but ultimately it was all for the best considering the circumstances they were in. What better plan could anyone come up with?

I think on most cases it has something to do with their broken expectations about where Rebellion would go. Its trailer ending with Madoka's lines from the scene when she appears before Homura, at the time it passed off as it this was an ending set in stone no matter all the weirdness that had come before it.
Too bad for those who couldn't adapt to the actual movie I guess.
