Thomsett wrote some books a few years back. You're p much looking at the quantitative (number crunching) and qualitative (how you expect people would react to the stock, stuff like does the CEO have a good track record, business model, corporate culture and so on) without worrying about the market too much. It's like you don't know what the conditions in the market are going to be, so is this company going to likely be secure under a number of conditions regardless of what they are. This is why they talk about the intrinsic value, it's worth something apart from what the outside market forces happen to be doing at the time.

Not sure what you mean with fundamental analysis.
Can use: Two stage dividend discount models such as :http://www.moneychimp.com/articles/finworks/fmvaluation.htm
Can also go for Discounted free cash flows to calculate total value.
Or use a multiple approach if you're a lazy bum.
